Shuffle villian deck question

For ambuscade for example, armed and dangerous, do you shuffle the one shot currently played back in or does it shuffle the villian trash and then go to discard pile?

I've always played as the latter :)

You need to complete all the instructions on a card before it goes in the trash (including anything that gets played/triggered effects because of that card).

Ambuscade's Armed and Dangerous is still in play when it shuffles the trash, it will remain in play until after the card it plays has finished resolving too.

You always leave a card out until it's fully resolved - if a card says "play the top card of the deck", you play said top card, and when that has fully resolved you put it wherever it's supposed to go (into the trash if it was a one-shot, into play if it's an ongoing, etc), and then go back to the first card. If "play the top card" was the last thing written on that card, it's then finished resolving so goes to the trash.

You can get quite a pile if fighting someone like Ambuscade, who can chain many of these cards in a row. Akash'Bhuta is another one - I've had her play a Primeval Eruption, which puts out a bunch of limbs and then plays her top card, which is a Disrupt the Field, which destroys all environment cards and plays the top card of both the environment deck and her deck…which is another Primeval Eruption, which plays another card from her deck, meanwhile the environment card played from Disrupt the Field is a target which lets her play another card, and so on. Finally you have this massiv epile of one-shots that she just played which all then go into the trash once you've played about a million cards. And then you put out End of Days or something and laugh :D.

For an example of how it works, today I played Akash'Bhuta, and she brought out Disrupt the Field.  This destroyed all Environment cards, then played a Villain card, and would then play an Environment card...except that the villain card played was Primeval Eruption, which brought out two more of A'B's Limbs.  When the Limbs came into play, two cards were dsicarded from the Environment deck.  Then Primeval Eruption played another card, which was Earth's Sacrifice, destroying two hero ongoings and discarding two more Environment cards.  Only then did Earth's Sacrifice go to the trash, and then Primeval Eruption, and then we completed Disrupt the Field's effect by playing an Environment card (from a significantly depleted deck, thanks to all that discarding), and finally Disrupt the Field went to the trash.  It would have been very possible for either or both decks to reshuffle during this process; had there been no cards in A'B's deck after Primeval Eruption resolved, the bonus card that it plays would have come from a reshuffled trash, but neither Disrupt the Field nor Primeval Eruption would be in the reshuffle.
