Iron Legacy, Chairman, and Matriarch are the only villains that are consistantly difficult. They do have the occasional bad draw, which can make them not so bad. Plus can be shut down if the right heroes are chosen and the luck of the draw is on their side.
Most other villains difficulty are based on the luck of the draw. Citizen Dawn, La Capitan, Apostate, Plague Rat, and The Dreamer are an excellent example of this. With a few unfortunate plays for the heroes, they can over run the heroes with damage.
Miss Information and Spite are "hard", but it is more or less get into defense mode until they flip, once they do just beat on them.

I find Cosmic Omnitron and Mad Bomber Baron Blade to be difficult too.
Statistically (and if you haven't looked at the statistics you really should: statistics) the most dangerous on basic are:
1. Iron Legacy
2. The Matriarch
3. The Chairman
4. Cosmic Omnitron
5. The Dreamer
On advanced
1. Iron Legacy
2. The Ennead
3. Plague Rat
4. Miss Information
5. Cosmic Omnitron
Personally I have a greater loss rate against Advanced Ennead than Iron Legacy, though I've played Advanced Ennead more, and I've never attempted Iron Legacy on Advanced.
That two irreducible damage (four if you're infected) from Plague Rat is no easy thing to withstand for long either. I've found Advanced Dreamer more deadly than Miss Information, but I've had a lot of help from [REDACTED] recently. She makes Miss Information's DR melt away pretty easily.
It's not because of his difficulty, but I find playing against Spite maddening. Returning tons of cards to my hand and hitting everybody for two multiple times, not to mention his reactive-attack on power usages, chases me away more than any Bird has done.
Ranking Dreamer above Bomber Blade? Bold choice.

I only played against Matriarch once, but I really didn't get the impression she was incredibly difficult. I lost that game, but I think it had more to do with the Environment than with her. All of her birds have just one HP, so killing them is easy; she does blast you when this happens, but it's not an incredible amount of damage unless Carrion Fields are in play, and those can be killed without too much difficulty. Eventually my party just stopped trying to kill the birds since there were two Fields out, and if the Environment hadn't set them off, I think we would have whomped her; the birds just weren't doing enough damage to be worth paying attention to. As villains go, Mattie has a pretty narrow shtick, so if you're well set up to defend against her strengths and weaknesses, she seems handleable. Based on this admittedly limited experience, I would rank Citizen Dawn as being far tougher.
In either case, Chairman is far and away the hardest villain I've dealt with so far. Fighting him really does feel like trying to clean up all the crime in an entire corrupt city, and is suitably difficult. I also found Apostate incredibly difficult, but that was probably due to a severe miscalculation, where I thought I could safely ignore his relics once there were too many of them in play, and just beat him up, not realizing that he can't die as long as he has any relics left.
PS - as I write this, the Statistics page does not seem to be working.
The group I play with has faced the Matriarch once and all 5 of them were taken out before she ever got the chance to flip. It was one of those games.
What really makes the Matriarch tough is that she draws Horrid Cacophony very frequently, so it's hard to keep any Ongoings out. That and the fact that she heals a lot of damage when she flips.
Horrid Cacaphony>flip is what always gets us. We're doing well, we have a tank and we are keeping the birds down, and then Horrid Cacaphony occurs and she heals a ton.
Getting her mask gone and playing cards that delay her from playing is huge.
For me, what makes the Matriarch difficult are the Cohorts. Once they are in game, she becomes much more dangerous, and it takes a long work to get rid of the two birds :(
