Setup question

In the setup is says: select one opposition force and place it's Flagship Panel, Ship Deck, and Mission Deck...

I know it's a really newbie question... Do we have to shuffle the Ship ans mission decks ? It specify that we have to shuffle the station deck, but nothing else.

Yeah, you shuffle each deck (strike force decks as well). Some opposition forces have a special mission card that you keep out though, the "starting mission".
