Can Omnitron Reaper be a stand alone character if i wanted to play him in a skirmish or scenario? If so, would he use omitron V's entire deck or just one card like the ongoing one in the same states?
Also would he be able to use Harvesting Technology still or would he no longer be balanced?

It isn't designed to be used that way, but it could work.
I would follow the instructions on the card, and give it the Drone Deployment scenario power as a permanent power, so it would get one card from Omnitron-V's deck and Drone Deployment.
I might limit the drones to automaton and repair drones, just to keep it balanced.
With only 1 power card it can't have another attack and use drones very well. The drones get a whole turn for one of his actions, but with 2 actions and 1 power card spot you wouldn't be that powerful.
