That's how I do it; mostly because she's one of my favorite villains, so I want her up front.
Where do you put The Wraith, or The Dreamer?
I do it like grim88, which is (I believe) library order: I ignore articles, in any language, so "The Wraith" goes under "W", "La Capitan" goes under "C", and "Mr. Fixer" goes under "M".

I sort her under "L" because while I would call The Wraith or The Dreamer just Wraith or Dreamer ("ok, it's Dreamer's turn, someone flip a card"), I would never call La Capitan just Capitan ("it's La Capitan's turn, someone flip a card"). The "La" is the same as "the", but not in my language, so I consider it part of her full name.
I have The Wraith under W and The Dreamer under D. I'll be keeping La Capitan under C, looks like.
On an almost related note, for those of you with every set (I don't have Rook City), do all the heroes fit on one side of the box?
Absolute Zero sits on the Villain and Environment side in mine. One doesn't fit with Unity and Scholar and all expansions, well it can but it stretches the box and fits much better on the villain/environment side.
ah, that's a bummer. Doesn't really matter too much I suppose, since I won't be getting Rook City till decemberish and then Vengence is right around the corner.

It's a bit of a bummer that all the heroes don't fit on one side of the box (I have everything there is to have). So I have villains and environments aside one another at the front of the box, and the rest of the box is filled up with heroes.
All expansions fit in the box tightly if you leave out the tokens. Currently I have 4 Villain decks out of the box and the rest in it.
I have all the expansions and promo decks and the heroes fit (just) down one side of the box. The villains and environments fit in the other side with a little room to spare.
Also, I don't have my heroes and villains in alphabetical order. I have my heroes in expansion/team order, sub-organized by (for the base set) an arbitrarily defined order I've just come to be accustomed to and (for all the other expansions) in order of which one I like more followed by the hero I like less. The villains are lined up in order of their nemeses.
So, heroes go Legacy, Tachyon, Wraith, Bunker, Absolute Zero, Unity, Tempest, Fanatic, Ra, Visionary, Haka, The Scholar, Mr. Fixer, Expatriette, Argent Adept, Nightmist, Chrono-Trigger, Omnitron-X, [Vengeance heroes].
For the villains it's Baron Blade (Vengeance), Friction, Ermine, Fright Train, Proletariat, Baron Blade, Matriarch, Spite, Voss, Iron Legacy, Apostate, Enneade, Dreamer, Ambuscade, Chairman, Dawn, Akash'Bhuta, Gloomweaver, Plague Rat, Omnitron, La Capitan, Kismet, Miss Information.
In my unsleeved set, I put La Capitan under L, and ignore English articles. The heroes do fit on one side, but I'm missing a deck (which I will order alongside Vengeance, so as to save on shipping). A friend has a set that's fully sleeved, and they keep the heroes and half the environments in the EE Box, the rest of the environments and the villains in another box, and the tokens in a deck box.
I ignore articles to, including La. But I hated the idea of having one single hero not in the heroes column, so I split mine into two columns. Two columns of heroes at the back with AZ-Fixer on the left and Nightmist-Wraith on the right. In front of that, the environments: Block-Realm and Rook City-Wagner. Villains at the front, Akash-Ennead and Gloomweaver-Spite. Tokens and other play aids and rulebooks in the Shattered Timelines box.
At least I have symmetry... no more isolated AZ or Wraith!
I Isolated AZ because he doesn't play well with others, and I'm mean and I don't like him.
I also put all the tokens and books and oversized cards in the Shattered Timelines Box.
My OCD tendencies kicked in when I thought about having an isolated hero - any hero.
A single hero would be like having a 5 counter in the same bag as the 1s.
And yes, I have every single type of token bagged up individually, same as I do for all my games. Big bag of mixed counters? NOOOOOOOOOOO!!!! One hero in the villain section? NOOOOOOOOOOO!!!!
I have my tokens seperated, and the little ones with text sorted by damage modifiers and other modifiers, and I put them in order inside the bag. My oversized cards are alphabetical, and if you look at my forum games, I have to put my cards alphabetically, just like I sort them by type when I play at home (one reason I don't like the card order rule when applying to heroes).
But AZ sits alone with the villains, because he is shunned, he will remain there till he is sorry and can apologize sincerely.
I don't even use the tokens - we track hp with dice (which I keep in a separate dice bag) ;).
I don't like dice because I'm clumsy and prone to knocking them over and rendering them useless. I use the tokens for minions/bots/Decoy Projection/etc and some home-made HP trackers with transparent counters for villains and heroes (somehow I don't disturb them like I do with dice).
I also keep all the assorted other bits in the Shattered Timelines box. Though the only thing I need with Sidekick is the oversized villain cards.
As someone pointed out, you *can* technically fit all the heroes on one side, but looks a little like this:

So apparently you can fit all the heroes in one side if you take out the character cards and put them on the villain side. I am not going to do this. I can wait til Vengeance.
We have some friends who have the character cards separated so they can shuffle for random character determination, then they pull the decks they need.
That's what I do!
I found that since I'd gotten the decks as collections it was easier (like McBehr seems to have done) to keep them arranged as collections. I was already used to having the first ten heroes together, so when I got two more (Rook City), it was easier for me to put them after the first ten then to alphabetize them.
Also, with the first ten, I found that sorting through all ten alphabetically was ... unfun? ... not sure the best adjective to use there. What I did instead (again, as McBehr seems to) was to put the freedom five in front and the other five in the back. I then didn't bother to sort each collection. When I want a hero, I go to the section where those heroes are and then I have at most five heroes through which to search, and I don't have to stop to think about alphabetical order. This also has the benefit of not having to worry about how to alphabetize The Chairman or La Capitan, etc.
My decks are sleeved and in a briefcase with four columns. The first column has two collections -- the freedom five and the other five from the core game. The second column has all of the other heroes in three collections -- Rook City, Infernal Relics plus Unity, and Shattered Timelines plus Scholar. There is also a fourth collection there -- the four villains from the core game. The third column has all of the other villains in three collections -- Rook City, Infernal Relics plus Ambuscade, and Shattered Timelines plus Miss Information. The four column has four collections for environments -- Core, Rook City, Infernal Relics, Shattered Timelines plus the Block and Silver Gulsh, and then has space for all of the playtesting decks from Vengeance.
This briefcase, however, will probably not hold the official, sleeved decks for Vengeance, much less then fifth and sixth expansions, so I'm not sure what I'm going to do in the future.

I'll always be annoyed by her name being La Capitán and not La Capitana just because it sounds odd in spanish even though La Capitán is the correct way (as of date), even more considering the supposed timeline she is from.
As for sorting, I sort the latest played at the top of the Hero alley. Usually team are composed by someone in the back someone in the middle and someone from the front, with variations.
I sort my heroes by complexity, and then within each complexity grouping, i have the subgroup sorted alphabetically. I find this helps when playing with people for the first time as I can refer to the complexity groups for how complex they want to try.
Similarly, villains sorted by difficulty, and then subgrouped alphabetically.
note that my own complexity and difficulty are close, but not exactly the same, as the official classifications. just the way i and my typical groups play some are harder/easier/less complex/more complex.
Sort the characters alphabetically, stopping at “J” for all the international characters.
I just go alphabetically, ignoring 'The's and 'La's. It just seemed the easiest way to do it at the time, though snce I'm soon going to have to introduce the game to new people doing it by difficulty/complexity may be a better way to do things...

Isn't it a bit difficult to stop at J, considering no hero/villain/environment starts with it? Heck, none of their hero/villain/environment names, even contain the letter J. Not even in Vengeace will J appear on any dividers.
The only other letter that is in that situation is Q.

You know what would answer this question definitively? If someone opened a previously unopened copy of Shattered Timelines and saw where >G put La Paradoja Magnifica, the decks are all in alphabetical order.

Not entirely true, only The Final Wasteland and Silver Gulch are. As they are seperated by Expansion, Time Cataclysm and The Block are sorted correctly. The Final Wasteland and Silver Gulch on the other hand are mini-expansions and according to the Heroes, even the mini-expansions are sorted alphabetically with eachother.
Edit: Actually the heroes aren't sorted right. Rook City heroes are flipped.
But 'Time' comes after 'The' alphabetically...

I drop "The" from names only because it's frequently repeated; I don't want to have The Chairman and The Dreamer and The Ennead all together. This isn't a concern with La Capitan as long as no other spanish villainesses(eses) get made, so I file her under L so she doesn't have to share letters with Mr. Pike.
On the topic of tokens, I keep "+1/-1 damage dealt" and "taken" in separate bags, but put all the other bar-tokens in one bag (and very much wish they all said "You Cannot Deal Damage", since that's the only one I ever need, and I could often use twenty of them). I bag 1s and 5s separately, but didn't figure 25s and 10s needed separate bags, considering how much less frequently they're needed. (Heck, the 25s are really only worth using against Akash'bhuta and maybe the Ennead.)
Also, it doesn't apply to the box, but for the sake of recordkeeping I invented a system of one-letter codes which uniquely identify each hero. It looks like this:
Argentadept, Bunker, Chronoranger, Fanatic, Haka, Legacy, teMpest, Nightmist, Omnitronx, exPatriette, Ra, Scholar, Tachyon, Unity, Visionary, Wraith, mrfiXer, absoluteZero
Tempest is kind of screwed under this system, but I can remember it pretty well because his name contains an "em" sound, and M is the initial of his species name ("Marinians", heheh). Mr. Fixer is even more screwed because BOTH his initials are now taken, but to my way of thinking at least, the "X" is the most dominant sound in his name, so I figure it's tolerable. And AZ has always been just Zero to me in casual parlance, so no problem there. Of course, we have no idea what Vengeance is going to do to this system. I can hope the heroes are initialed D, E, G, I, J, K, Q, or Y, but it's probably futile. Perhaps I'll simply number them.

I was only coding the heroes, not the villains. And I'm not accounting for Vengeance yet; even if something's been confirmed, I'll wait until I've seen the physical card, just to make sure they don't pull a switch on us at the last minute. (The Kickstarter page still refers to Miss Information as "The Assistant"....)

There isn't a hero whose name starts with K, nor one which would need to be referred to as K instead of whatever it does start with. I've accounted for all the heroes prior to Vengeance, unless there's one I have somehow never heard of. (And yes, my system contains no way of tracking whether you were using a variant hero such as Young Legacy or GI Bunker; you'd have to use numbers or color codes or something with those.)
According to the measurements I took, all 18 heroes and their dividers SHOULD be possible to squeeze into one column, though it might be more trouble getting them out again than it's worth.

Deuced inconsiderate of the designers to give them such names, completely without regard for my feelings. I guess I'll probably have to go E for parsE (just because it's the only letter in her name not already taken), K for setbacK, Y for knYfe, I for naturalIst, and then Sentinels is completely impossible so I'll just assign them D since it's the fourth letter of the alphabet.
Or more likely I'll admit that I'm screwed and come up with a new graphing system.
