So I am confused about vengeance. I missed the kickstarter but have the cards for shattered time line.. I was under the impression that Vengeance was a new big box expansion and was in fact even in a new large box like the core set reprint.
Is that what it is?

Vengeance is a mega-expansion. It introduces a whole new way to play the game.
It has more than one of the standard expansions, in terms of new combinations.
Vengeance will come in a large box, as the Enhanced Edition did, but only because the cards won't fit in the Enhanced Edition box. The cards from later sets will be able to fit in the Vengeance box, giving us two boxes to hold all of the Multiverse!
The boxes are actually finitely bounded pocket dimensions, apparently.

I think the new box will eventually hold all of the villains while the core set box will have heroes and environments. Can't wait for this to come out!!

…and you didn't miss the kickstarter. Vengeance didn't have one.
According to my calculations (no playtester knowledge, just going off of officially released info) there will be about 30 heroes, 36 villains, and 18 environments. This is enough to fit into 2 EE-sized boxes, unless you are sleeving them, like I am. In that case it will take an extra box, with about half of the third box left over. Fortunately, the final expansion is (probably) slated to be another mega-expansion like Vengeance, meaning that I'll have enough room for my cards without having to buy extra boxes.
(If that wasn't your plan... hopefully you're up for negotiation?)
Specifically, as I understand it, Vengeance will have 5 Villain decks in one (or something), 5 Hero decks, and 2 Environment decks. It remains pure coop. Hero and Environment decks will be basically similar to other Hero and Environment decks, but the Villain decks form one Villain team.
