I predict that he'll need to be incapped by the Ennead, possibly in the Tomb of Anubis.
I'm going to post predictions made by others, elsewhere in this forum, from a couple months ago. I highly suspect they won't be accurate, because the devs knew about these predictions way before the variant unlock conditions were even designed, but they're still a good place to start.
Beardy Ra is not unlocked by beating the Ennead in the Tomb of Anubis with 7 of 9 of them out, Anubis ont he table and 3 heroes (Ra, Tachyon and Tempest) and now incapped.
It's not losing to them in the Tomb, either. Advanced, all out, as was Anubis, but Shu and Nuit incapped. Ra, Unity, NightMist, Tempest and Fanatic all defeated
After looking at the description for Horus Ra, I noticed the bio mentioned how the Ennead attacked several times, and had to be held off by the Freedom Five, so I played a game with the Freedom Five, all base, and won (twice, once in Tomb and once in Megalopolis) which didn't unlock, but maybe that's a primary requirement of some sort? Kinda like the Villain variants of the base set? Maybe I'm just looking too deep, though.
I beat the Ennead with Ra, Haka, Tempest, and Wraith in the Tomb, with Anubis delivering the final blow, no unlock.
Also tried having Ra possess both treasures from the Tomb with no luck, but I haven’t tried having him use both treasure’s powers in the same turn.
Edit: okay, tried Ra using the treasure powers in one turn, no dice.
I had the idea of him using both Staff of Ra and Rod of Anubis in one turn, no dice either.
It may be that all nine Ennead need to be out and none of them incapped.
Not winning in the Tomb, with all Ennead out when Ra incaps. Ra didn't have the staff when he went down.
I am trying losing with Ra, then winning with the Freedom Five then winning with Ra. So far, Tomb, Metro, Tomb yields nothing.
I tried losing with Ra as the last man standing. Ra, Legacy, & Nightmist in the Tomb vs Advanced Ennead. All 9 were out, none incapped, Nightmist and Legacy were incapped, and then Ra was, by one of the Ennead. No promo.
Here are all the Ra-related challenges I could find in the Story Challenges forum, for reference.
THE TRUE SUN GOD. Reduce Citizen Dawn to 0 or fewer HP using Drawn to the Flame as Ra.
GRAVE OF THE UNDERLORD. Destroy Anubis using Scorched Earth as Ra.
HARD BOILED. Destroy Calypso without Calypso being dealt damage of any type other than fire damage as Ra.
My Sun's brighter than Your Sun: Have both Solar Flare and Channel the Eclipse in play at any one time.
"When The Ennead made their modern-day appearance, destroying any population centers they entered and calling out their challenge for Ra to come and face them, the heroes of the world immediately took notice. None so fast as Ra himself, who arrogantly sought them out alone to meet their challenge. The combined might of The Ennead proved to be greater than Ra anticipated, however, and he was defeated in a massive battle which left the surrounding cities and desert even more of a wasteland."
Interesting elements:
Population centers and surrounding cities: Megalopolis? Rook City?
Ra arrogantly sought them out alone: Sounds like Ra would be the first hero incapped, not the last one standing.
A massive battle: No specific Ra cards or powers are mentioned in this battle
Wasteland: Environment destruction? Scorched Earth?
On a whim, I tried to start a game with Ra vs the Ennead in Megalopolis, no other heroes selected. Would have been funny if it had worked.
More lore-based conjecture:
The quotes on the Ennead cards "Rise to Power" and "Sun's Fury" are from Ra: God of the Sun #289, while the quote from Ra's "Solar Flare" is from #290. Ra is not yet Horus of Two Horizons on Solar Flare, so this must be during the "massive battle" mentioned.
Apart from Anubis' nemesis symbol, the only card linking the Ennead and The Tomb of Anubis might be "Taste of Immortality," which depicts Osiris and a beaten Ra (pre-Horus) inside a tomb-like room of some sort. However, the grail theme of "Taste of Immortality" isn't very Egyptian. This may have been before Ra encountered the full Ennead.
More food for thought: According the multiverse Horus's first appearance is in The War of Heliopolis #5. The War of Heliopolis #4 is referenced in the flavor text of "The Grave Beckons", maybe Ra has to be destroyed by that card?
I tried beating the enead with ra getting in capped. Then beating the enead with the freedom five in megalopolis and no unlock.

Not having all copies of staff of ra used for attack, and then trying to summon another one with no copies in the deck. Also not getting incapped by Anubis with all copies in the trash.
Play all 4 copies of the Staff of Ra in a single game?
Did that as part of my "all copies in the discard pile" test. Did not trying having all four destroyed by enemy action, don't care to try…
I played only 3 of 4 copies of Summon Staff, I believe.
I had Ra use the powers on his staff, the rod of Anubis, and the Ankh and then get incapped, but no luck.

What if you summon all four staves on the same turn?

Tried summon staff with all 4 staves in the discard pile. Fighting the Ennead in Mgalopolis. Didn't work
The comment about being alone makes me think Ra must be the last one of the team standing. So, summon staff of Ra against Ennead while the rest of the team in incapped?
I think going all out would do it. Kill Ra with Solar Flare.
9 Ennead + Tomb of Anubis + Ra last man standing + Staff of Ra?
Other theories:
I got Ra by himself against I think 4 of the 9, summoned and played a staff, no unlock.
I also managed to win which was surprising, since I basically played Nightmist and Fanatic into early graves, heh. So much damage.
Maybe you have to get the staff using excavation? Or maybe if Set forces you to play it?
I am imagining I am Ra going up against the Ennead all by myself. I will enter the tomb with the ghosts of some departed heros aiding me. I will try some games with Ra playing with grandpa legacy and GI Bunker.
Just won a game against the Ennead (in Tomb of Anubis) in which Ra was the only hero target who ever dealt damage. No unlock, but an entertaining challenge nevertheless. (Legacy, Argent Adept, and Visionary were my team. Go support characters!)
I played Ra, Wraith (regular), Haka and Grandpa Legacy in Megalopolis against Ennead.
Baited out all 9 Ennead (no incap to any of the Ennead) and then letting Ra be last person standing before also having Ra incapped.
Ra had Staff of Ra, Blazing Tornado, Imbued Fire and Living Conflagration.
No unlock.
Perhaps should try again in Tomb of Anubis

Solar Flare's been mentioned, but I haven't seen anyone report on whether or not they've used it for the incap.
Ra wins with only ghosts against the ennead in Metropolis: no unlock
unfortunately he was not incapped when it happend that is probably neccesary.
Considering what Ra brought with for his solo fight against the ennead...It is tough he went alone so it is hard to think what heros he should bring. I guess the what is relevant if only some of the heros only counted as whats rather than whos.
We have pictures from the Ennead cards including heros. There are apparently 3 comic book cycles for ennead fights.
War of Heliopolis iteration: Includes Bunker and Argent Adept
Freedom Five fight: includes legacy and unity but certainly others
Prime Wardens fight: includes Tempest but presumably other prime wardens
I don't know why Argent Adept and Bunker would be what Ra takes with and I don't know why that would count as "going alone" aside from each of them having fairly weak decks.
Note that they said "What" and not "Who". So I don't think it's a heroes thing, but an equipment/ongoing thing.
If Ra wants to hit lots of targets... (Just me guessing.)
I would bring imbued fire, flesh of the sun god, and the staff of Ra :)
Well, I wiped out 4 of the Ennead with one Drawn to the Flame, giving me victory, but no unlock. So it's not just dealing 24 damage (6 x 4) with a single power.
I find it funny to compare Fanatic to Ra. To unlock Fanatic, it required 3 different cards, all of which did very different and flavorful things. With Ra, the options are pretty much kill it with fire, kill it with fire, or kill it with more fire.
Given we don't have even a report of an unlock I think the condition is not a strategically intelligent thing to do. Much like taking on the Ennead by yourself. If it were a low probability but normal game play situation (like two 4s on an oblivion) somebody would have done it by chance.
Thus I suspect it involves wrathful gaze. An overconfident Ra came equipped with his Wrathful Gaze.
Considering the nemesis bonus I can't think of a situation with the Ennead and these environment where wrathful gaze makes sense to use to finish off an Ennead member. My next goal would be trying to incap the first ennead with wrathful gaze, then trying to get each of them (not neccesarily in the same game) somewhere in that process I am hoping a final ennead member will get hit by the gaze. After that the card is once again discard fodder.
Probably worth trying it in Tomb first and Mega second and have Ra in the first spot in player order.
Before someone beats me to it I thought of one, end of the game Set plays wrathful gaze for you and that fanataic card that gives extra powers. Your only option for a second power is Wrathful gaze due to all the Ennead card wipes. Lucky for you, Shu is at 5hp so.... 1 2 punch and Wrathful Gaze for the KO. Maybe that hasn't come up just yet.

Some unlocks have come up on the steam forums.
They all talk about having all of Ra's ongoing cards out at the same time, then having the Ennead KO ra.
I managed to get this to work for myself. HoweverI discovered that "The Grave Beckons" destorying did not trigger the unlock. Fortunatly I was able to rewind some and get Ra's health up over 3, and then he was taken out by damage delt by the Ennead.
Team was Ra, Grandpa Legs, AA. Battle was in Insula Primalis.

Fighting The Ennead in the Tomb of Anubis with a Team of Ra, AA, Vis, & NM (in the order) - 7 of the Ennead got out of the Shrine during the game.
Conditions:
1) Ra was last hero standing
2) He was Incapped by damage dealt by the Ennead (Geb's melee attack)
2) He had all 9 of his ongoings/equipment in play (plus an extra Flesh of the Sun God & Wrathful Gaze that snuck in).
3) He did not have either of the Tomb's Treasures (neither were in play)
As stated elsewhere, the problem is you can't have both Solar Flare & Imbued Fire in play at the end of Ra's turn, so I had Incapped NM play the Solar Flare for him while he was at low HP. (AA, Vis, & NM were also helpful in finding all of 8 of Ra's ongoing cards and getting them into play)
Yeah, getting killed by the Ennead with all 8 of Ra's ongoings out worked for me. (Team was Argent Adept and Visionary, environment was Tomb of Anubis, also had a Staff in play just in case that's a factor)
Surprisingly tricky to keep that Solar Flare up and running with both imbued fire and flesh of the sun god out. Thanks to Argent Adept for out-of-turn plays! Which is... pretty much the only way you can do it. Which may be why people hadn't unlocked it yet? Pro tip: use the lyre to give ra a power (living conflagration) to draw the solar flare you just vernal sonata'd on top of his deck, and then a play to play it with. Only works if Argent Adept is after Ra, of course.
Fortunately, Imbued Fire is not required to be in play. 
Imbued Fire would imply that Ra got help taking on the Ennead and that was not the case when he first tried.

MigrantP - I understand why Imbued Flame wasn't part of the condition, given the conflict with Solar Flare, but why not Blazing Tornado and Drawn to the Flame? Any particular reason?
Also, while I joined in the hunt for getting as many of his ongoings as possible, it also struck me that the supremely arrogant Ra might have gone into battle with the Ennead without anything at all and I spent much of the day testing out scenarios in which Ra never played or summoned the Staff or put any ongoings into play. Futile, but it felt true to Ra to just blast away with one-shots.
Blazing Tornado I'm not sure on but I would guess Drawn to the Flame isn't in there because the Ennead don't have any Ongoings.
Well, Living Conflagration, Drawn To The flame, and Blazing Tornado are all a bit redundant (sans Flame Spike, yes), so maybe out of the "damaging power" ongoings, Living Conflagration was considered the most appropriate?
Did it with a little help from autoplay on getting Solar Flare back in cycle. Visionary can toss it on the top of his deck and keep it in play. Then I learned Imbued Fire wasn't required anyhow :)
The art for Living Conflagration is in front of a pyramid and has hieroglyphs for flavor text. Drawn to the Flame shows him against Dawn and it is not clear where Blazing Tornado takes place at.
Wow. I was trying (before the unlock was revealed) to reach all the damage boosters (so Staff, Solar Flare, and Imbued Fire). I had to dig through 3/4s of Ra's deck to find a single Imbued Fire.
Then I come here and find that it wasn't even necessary. *sigh*

I had the follwoing team
RA, Tempest, Visionary, Super-Scientific Tachyon.
I was in tomb of Anubis
Tempest helped keep ra alive long enough to get his stuff out
Visionary used her inate ability to get RA's cards out sooner.
SST's inate ability helped get his ongoings out even sooner than Visionary, and her Super Sonic stalled the Ennead enough to get his stuff out.
What annoyed me was that his staff was destroyed twice in two rounds, holding the inevitable back. But i did it. I got them to obliterate Ra!

Oh, haha. I had all his stuff out, but ended up winning. Okay, good to know.
Some of these unlock conditions are pretty intense for the casual gamer/newcomer...like this one, the difficulty is really iffy...from medium to hard. 6 cards in play while getting hammered by everyone, at least you suppose to die but getting there can be rather annoying.
Now that Handelabra has decided to release unlock codes for those who don't enjoy puzzles like these, I suspect they feel they have more freedom to make the puzzles extra tricky.
Having Argent Adept and Dark Visionary around also makes things immensely easier.
I'm going to do it just so I can feel accomplished. I don't mind the difficulty aspect, but I'm pretty sure I wouldn't have figured out most of these on my own. Maybe Dark Visionary, but I'm pretty sure I would've never discovered DW Nightmist, or had all the stuff out to figure out Horus Ra. These are the kind of puzzles that only really work because you have a hive mind working on them.
Well newcomers won't know the optimal setups off the bat so they won't pick certain comps just like that...I have never played the tabletop but I love the app I haven't touch AA since the update so I wouldn't know what his playstyle is. I wonder how much effort a casual player would put in...I can imagine they would probably just use who the like rather than every one and any one....
